Slots do play a role in how desirable a weapon is. The more mod slots, the higher battlers will value the weapon. Weapons with 4 mod slots means you can add up to 12 icons worth of attack/defenses.
Currently, two types of crystals exist– Baguette and Tear
The Baguettes are better than the Tears (with few exceptions). There is nothing higher than baguette crystals. However, when crystals were introduced, there were more drawn by the artist, /Jill, which were assumed to be "higher-tiered" for the more-difficult levels. They can still be searched for on Subetalodge's database, but you'll find none for sale anywhere because they are inactive.
Unfortunately, these "higher-tiered crystals" just never got introduced in the BC, and are pretty much gone now. the art is still available on Jill's deviantart

Where can I get crystals? In the past you would get random crystals from opponents, but that was years ago... Now you get Battle Tokens that you use to purchase crystals or weapons from the Battle Shop. Battle Tokens cannot be bought through user shops; they can only be earned from fighting opponents from each difficulty level. You can grind for more tokens by battling a challenger past 10 wins, occasionally they may drop one.
Parched baguette crystals can be purchased for 20 very hard tokens in the battle shop. However, the Parched Tear and Singed crystals cannot be found in the Battle Shop.
Both Singed and Parched Tear and Baguette Crystals are dropped randomly from the Forj Matriarch (unlocked by using Molten Summoning Tome) and Meatslab (unlocked by using Bloody Summoning Altar).
Which crystals are better? That depends on what you need. If you're after mods that you never have to replace you would go after these three: Critical Strike Tear Crystal, Parched Baguette Crystal and Blessing of Natural Armor Tear Crystal.
Where do I mod my weapons? Go to your Armory. "Click here to modify your weapons." Drag and drop Crystals where you want them. Click the button at the bottom of the page.
How do I remove/move crystals? You can't – you can replace them, but once you do that the old one is lost. Removing a weapon from your armory will remove all crystals modded to it. You will not get those back. You'll have to buy new crystals from the shop to re-mod a weapon previously taken out of the armory.
Do the bonus from the crystals stack? Elemental damage/defense does. However, percentage bonuses (like stealing) and effects (curses/blessings) doesn't. Each crystal has an independent % chance of activating its bonus/effect each round. You could, if you're very lucky, have a crystal activate its bonus/effect every round. Realistically though, crystals like the stealing, healing and freezing ones are pretty worthless.
Blessing of Natural Armor Tear Crystal Defends 2 of each icon, prevents freeze and steal. 3 rounds. 10% chance of activation.
Critical Strike Tear Crystal 5% chance of a crit, which doubles the damage for that round.
Parched Tear Crystal / Baguette Crystal Tear Crystal Attack: 1 Fire and 1 Water Parched (blessing): prevents freeze. 5 rounds. 5% chance of activating.
Baguette Crystal Attack: 2 Fire and 2 Water Parched (blessing): prevents freeze. 5 rounds. 10% chance of activating.
Singed Tear Crystal / Baguette Crystal Tear Crystal Attack: 1 Fire and 2 Magma Singed (curse): 2 Fire, 6 Magma. 5% chance of activating.
Baguette Crystal Attack: 2 Fire and 3 Magma Singed (curse): 2 Fire, 6 Magma. 10% chance of activating.
Tear Crystal / Defense Tear Crystal The 18 Elemental Tear Crystals do 2 icons of either attack or defense of their respective element.
Baguette Crystal / Defense Baguette Crystal The 18 Elemental Baguettes do 3 icons of either attack or defense of their respective element.

"One Use" refer to items that disappear permanently after they are used in battle. As in, it's now gone forever and you'll have to buy a new one.
Potions are handy if you need a few extra icons to kill an opponent for an achievement or during an event to get loot.
Potions are much better than "bombs" because you can equip those and use them alongside your normal weapons. What I'm calling bombs here are one use items that you equip via your armory.

While playing around with Smoldering Slaglord Gauntlets, I got the following results for this:
Attack: 1857 Defense: 2191 (334 points higher than attack)
14 magma, 11 physical, 9 fire Blocks 9 earth/magma/fire "Your arms tingle with the gauntlets' power!"
[edit]Ditto for 2320 defense and 1894 attack (426 points higher than attack). This attack does seem to activate the blessing though.

Scaling is still scaling, no matter how it scales. If you feel splitting up the different types will make it easier on people then I see no problem.
