So when you are looking at a wishlist, you can order it by value of item, whether it's user value or site value. when looking at a collection, like beanbags, plushies, or even the food & books pets have read, is there any way to reorder them? seems they default to alphabetical, which does me no favors.

Nope. The only collection you can reorder is stickers and you'd have to do it manually - there aren't additional sorting options to choose from

boo that sucks... I really want to see the items I don't own yet in order by user cost so I can buy the cheapest first.

is there any good way of keeping track of what you need without adding everything you're missing to a wishlist and then sorting?

If you create an account with Subetalodge you can add the items you have over there and then sort the items you're missing by cost etc. You have to do one page at a time for each collection but it is faster to start out with than going through wishlisting them one at a time.

I personally do use a wishlist though because I have an easier time with that than keeping up with the Subetalodge lists lol. I can't find it now, but I think there's also been a suggestion to have sorting options for the collections on site

@ Alexandrite unfortunately not (aside from stickers as mentioned), but if you import your collections to subetlodge you can view items you have and/or items you need and order them by a variety of criteria (alphabetical, official price, user shop price, rarity, time added to site) in ascending or descending order.
