Weapons in the armory have unique item IDs, so that (for example) it's possible to have multiple copies of the same weapon, each with a different mod crystal loadout. Selecting weapons appears to respect these IDs, but if you take n copies of a given weapon into battle, their stats will be those of the n oldest (lowest-ID) copies of that weapon in your armory, regardless of which unique IDs you actually chose.
