I have 2 swashbuckle in my armory, one with the new mods, one with a set of natural blessing mods.
No matter which one I chose at the beginning of the battle, it only will give me the one with the new offensive mods.
Fire example I have this setup in my armory:

No matter which one I select from my armory this one will be the one used in battle:

I have two Paint Brush Blades in my Armory. One is chocked with BONA/Parch the other with Water Attack Baguettes. So this could be an incompatibility problem with the new crystals.
In order to get the switch with old mod crystals to work, I need to first take one PBB out of my Set, then save, and then put the other one in (and the Armory scrambles them, so I have to hover to see which one of the two is which), and then save, and then wait five minutes for cache update. I am curious what happens, if you wish to try this.
I'll try that work around. I had only been trying to use the switch on the fly method before. Still seems like a bug in the way the cache works then if that is the case though. This shouldn't require a small ritual to get to work :P. Especially if I was planning on dropping another 2bil on duplicate weapons for alternate mods.
I can't seem to get your workaround to work. I kinda doubt its something with the new mods. Have you tried using both of your paintbrush blades recently?

I was instructed by BA and programmers that since the weapon in question was intended to only have one of in your weaponset why did I have two?
Me: ...(thinks to self: why the heck not?)...because it's convenient?
Now, me I'm a merchant here on Subeta who battles and fashions simply because it's something to spend sP on. I'm totally with you on spending that kind of dosh, because chocking crystals in and out is a pain. I dunno if we'll get much sympathy though.
It's about to become more of a pain too if EOR crystals end up staying above 10mil a piece. I'm kinda predicting that even those marquise gems that I'm using to test with will end up around 2-5mil each if not more. probably dipping down to 1mil in the short term then getting bought up when people oversell them.
400mil a pop for a couple extra Ethers could end up being a bargain :P

I'll look into this but I'm not sure with the way it's set up if it's possible to fix it.

I'm guessing this kinda dropped off your priority list, but I was curious, is there anyway there could be a quick fix for it so that it pulls the mods from your most recently placed weapon? That way I can leave my Expensively modded weapon in my armory, put a second copy in, mod it with cheaper stuff, and then remove it while preserving my expensive mods.
Right now it appears to pull the mods from the older of the 2 weapons.

I just noticed that my Dual Ballistas can be modded differently and when used in the same battle they will have different mods (they used to both use the same mods.)
But Mo matter which Ballista I drag into the set, it always will chose the older of the 2.
