My memory isn't good, but one of my favorites indie games that I've ever played was Binding of Isaac. I recommend very much!
Currently I'm trying to finish 100% Assassin's Creed Syndicate (ok, isn't indie at all).

I like the story behind Binding of Isaac, it's pretty dark if you analyze well.

I recommend Melon Journey and Cat Poke if you are into the cuter genres of indie games.

Stardew Valley Just came out and it is super good! I also enjoy Day-Z which is a semi Indie Game.
Stardew Valley is like Harvest Moon but better! It was made by one person and its the best slice of life indie adventure farming game I have ever played! EVER!
Day-Z is a Zombie Survival game that has been in Alpha FOREVER, its very glitchy and full of De-Sync... but its very addictive and adds a level of player vs player fear into it as well. You start with nothing and have to find gear and travel across this region of Russia with no map. its very challenging with a very challenging learning curve but it is a lot of fun!
