The item in question is
No matter what the actual lowest price for this item is in user shops, the "lowest price" display for it in my shop doesn't go below 2,990 sP. If I price it at 2,989, it will show as that price. If I price it anything above 2,990 sP, the display in my shop just shows 2,990 instead of the actual number.
Is there an invisible shop or something that's making this act so strangely? I've never seen this happen with anything other items.
The shops do run on a cache, so if you are changing the price and checking it immediately after you won't see a change.
This is a thing that's been going on for...I dunno, close to a month now maybe? At least a couple weeks. If I price at 2,989, the "lowest price" immediately changes in my shop. If I then proceed to price it at something higher than 2,990, then the "lowest price" in my shop changes to 2,990 and never goes above that. It's because of that bit that I don't think this is a cache lag issue.
This has happened before with other items. I can't think of a specific one at the moment, but it's happened more than once before.

I've just found a book in the book nook, that I wanted to buy. But because I had consecutive pages in the tab, which I didn't want to lose, I used shop search in another tab, but the book did not appear as being stocked in the NPC shop. Maybe inbetween someone had bought the book? I refreshed book nook, the book was still there. I tried shop search again - no sign of said book. I went to buy it in book nook after all, actually expecting a "sold out" message, but I could buy it without problems.
NPC stock not appearing in shop search has a thread here: * Shop search not showing main shops
