I have defeated the final ship multiple times but still no Pilot's License achievement. What constitutes beating the game?

That was an achievement given during a plot. Even though they don't say "Retired" they are no longer available - you could only get them during the plot. There are a few other Flight Simulator achievements available in the Games section which can still be earned.
