Are there any characters that you like whose personalities get warped by the general fandom?
Here are some of mine (these are under spoilers for a reason, so be careful):
PUELLA MAGI MADOKA MAGICA
A lot of fans seem not to realize just how selfish Akemi Homura is. She goes back in time to save Madoka from becoming a witch, but because of this selfishness, she absolutely would not take any compromises, trapping herself in that one month. And for the Rebellion Story, she traps Madoka at the risk of becoming enemies with her, all because she wants Madoka all to herself. Of course, I am not trying to say that I dislike Homura. I think this selfishness makes her an interesting character, but it seems that a lot of people do not see this selfishness.
JOJO'S BIZARRE ADVENTURE: STARDUST CRUSADERS
It is mostly among people who ship Jotaro with Kakyoin, but fans tend to portray Kakyoin as just a helpless bishonen. I do not hate the ship or anything, but it annoys me when people portray Kakyoin as someone who cannot protect himself. Kakyoin is not Runaway Girl. Kakyoin has a Stand, he is strong, he can fight for himself. He was the one who defeated Tower Of Gray, the one who found a way out of Death 13's dream trap, the one who figured out what Dio's The World does!
DANGANRONPA
Since the game has an anime, I think I can talk about it here, but only the ones for the first game. Anyway, a lot of the characters in this series get kinda skewered by the fans, especially the fans who have not played the game. You can not see the full depth of the characters unless you unlock all of their in-game free-time events. I guess a few notable examples of characters that often get mischaracterized are Kirigiri Kyouko, Yamada Hifumi, and Fujisaki Chihiro. Kirigiri Kyouko is not emotionless. Calm, maybe, but not emotionless. Yamada Hifumi is not just a pervert and nothing else, he has a dream to inspire people to create their own works. Fujisaki Chihiro is not someone who wants to be protected, he wanted to become strong enough to protect himself.
I completely agree with you on Homura. Every Madoka character gets mischaracterised by the fanbase pretty often.
I think Shinji Ikari is pretty commonly misunderstood. People seem to forget that he's not meant to be a strong, tough protagonist. He's a child who was forced into doing something that he didn't want to do, so obviously he's gonna get a little bit emotional. That doesn't mean that he's weak. Evangelion is another series where characters get mischaracterised a lot.

Also, there's a whole lot of mischaracterizations of Asuka from NGE as well, I've found.
