All my pets are full and out of school and have full health but for some reason I can't fight with my main battle pet but I can fight with the rest of them. What would make it do that?

Try going to the statistics page in the battle coliseum to see if they are already entered in a battle.

And it doesn't matter if they are in training school, you can always battle.
