Does the items in antique shop go back to their original shops when it comes back in season i.e. pirate bay.

: Afaik they will not come back to their original shops. The point of the Antique shop is to put together in one place items from plot prize shops and to enable them to be bought with one single type of currency (sP) and rid the site of the bulk of special shops, especially when the currencies to buy items from them are limited and will eventually run out.

There is no Pirate Bay anymore, that's why the items were moved to the Antique shop. When things get put in the Antique shop, the shop they were in previously gets closed (that's why the old EPICon cards are now called "Voided" e.g. because they're no longer useable)

For what it's worth, quite a bit of notice is always given for you to spend your leftover points (if you missed the announcements, that's not helpful but it's something to watch for in the future).
