i'm curious. am i going to still be with skiters if i choose ecks? like will i be with ecks for a while, but join with skitters again later?

Not really possible for us to know, and I really doubt that staff would tell. That plausibility that I'd never hear kind words from Skitters again is why I chose his side. Even though I really do agree that he's far too sentimental.

When you get to a certain stage of the plot, you have to choose between Ecks and Skitters.

And Subeta has never allowed us to switch teams before, I'm not sure why they would now.

You have to find three things in the bakery, then Fantina will come talk to you. Then there are several other plot steps to go. Check out the Love Epidemic forums, there are some guides in there.
