I've read over thirty books to one of my pets today and he got two "Alchemy Points". Can someone tell me what they are? I really have no idea...

They're used for battling. They allow you to equip spells.

Your Pet gets 1 Alchemy Point every 16 intelligence. You can create Scrolls at the Secluded Shrine that are teaching Spells to your Pet. You need the Alchemy Points to teach them to your Pet.
