I have a dumb question. :P When I use a toy and play with a pet... is the item supposed to stay in my inventory? I could have sworn they always disappeared in the past... Maybe I'm just crazy... @-@

If your pet actually plays with them, yes, they disappear. If your pet refuses because they're already at the max happiness level, the item stays in your Inventory.
