When setting an alert for buying items in shops, will the alert go off when the shop restocks? What happens if a shop clears before I get to it, will I have to sit in it and wait for a RS? Thank you.

No, the alerts are there to tell you when enough time has passed that you're able to buy from the shop again - not when they restock :)
