I used all my scraps/snippets (except one rumpled scrap) but they're all still there, some of them in the duplicate. it adds new stuff still, but wont get rid of the stuff i used already?

Finishing the Scraps and Snippets puzzles does not "use" the item. They're meant to stay in your inventory.
