I noticed earlier today that none of the main shops had ANYTHING in them. I didn't think much of it until I just logged on and went to look around again. Still no items in the shops. Is this happening to anyone else?

Shops clear at random points in time. There is no restock bans on subeta, so I think you just have poor luck

It's probably because you happened to check the shops just after a clearing. Shops tend to clear on the hour and then sometimes randomly inbetween. I was just restocking 15 minutes ago and everything seemed fine :P
