That crystal was the seal that Shinwa placed that keeps Merana bound to the omen islands and WE JUST FUCKING BROKE IT and now Merana's powers are unsealed and that was what all of the rumbling is about and we just fucking unleashed a crazy sea witch onto the rest of the world, OOPS.

From the Merana Subetapedia Article:

"Merana, furious at her banishment and at the Goddess' words, attacked Shinwa with her strongest magic. Shinwa deflected it back onto her, and in that instant Merana was changed into her current serpentine form, her own magic used against her.
