It seems like, while the Fragmentizer itself technically works, it just buckles under the strain of handling a large quantity of items sometimes :x It has been noted!
This will not be a quick fix, but I'd like to let you know that some new code is being worked on to address this issue for the Fragmentizer as well as other areas of the website that suffer lag/timeouts due to processing large quantities of items at once (the autopricer would be another example) :)
