Montres. Just... everything about them. The name probably isn't pronounced the way you expected, they have wings but there are no recorded instances of them flying, they're the second most popular species on the site but the Subetapedia says they don't make good pets, they wear baubles and trinkets on their tails but no one knows where they come from (let alone how they make them with paws), and to top it all off Oslyae the Amazonian Montre is listed as a famous Montre right after three straight paragraphs of them being described like wild animals.
Oh, and I have some stuff to add to some of the things people have pointed out already, if that's okay:
oh, i forgot to mention the "growing back" thing. odd indeed. are our HAs really human? lol

I just noticed that when I give Vesnali flowers to someone else I get a message that the other one gave me some Vesnali coins to thank me, however, when someone gives me a flower it says that it came with some Vesnali coins attached. (Also the flower disappears in the process.) In both cases I get coins; where do these coins even come from? (Yeah, it's obviously for gameplay reasons, but still illogical. ;) )
Other events do similar things, for example the Masquerade which gives both dancers trinkets that supposedly come from the other one.
Not sure if this was mentioned but... You know that random event that gives you a treasure chest space? It says something like "What's this? PetName's treasure chest has grown 1 space!"
I love the free TC space, but it makes no sense physically. Like my pet keeps its items in a bag or box, which just... magically got bigger just enough to hold one more item?

on subeta we can eat books! is just one of them.. the chocolate books looks like a chocolate bar, but .. it is also a book? wouldn't the chocolate melt while we read it? would we even be curious enough to read it, or would we just eat it?

And how she's never learned her lesson. She continuously loses it, every day, all over Subeta... somehow. Put that thing in a box (except she might just lose the box at this rate) or keep a better eye on it.
I also always wondered why you can't put your stickers in your own album. Like, what would physically be stopping you when you have your own album that you look at anytime and a sticker to stick inside of it? Why pay somebody or get a friend to do it? I get the game reason - be social or sink some sP but still.
Where did the authors get facts about a strange world where Subetans can't travel or communicate in time or space ;)

Sarah's quests are only open to "poor" users but it's based only on how much you have on hand as well as the sP in your vault. Never mind the millions I have invested in collections and my gallery!

While not really a logic hole, it is kind of creepy to apply logic to the food items that obivously contain human body parts. They are bad enough on their own, but there is a bit of logic that zombies might eat them. Also pets can eat them, but they aren't human. But then there is Pete (and occasionally other questgivers like Drunk Carl) who wants them for quests. So we basically have a confirmed cannibal as an NPC and nobody is bothered by it.
