Logged on for the first time in a while as I knew I was due for another year's Loyalty box. When I went to the account worth page (https://subeta.net/preferences.php?act=worth), before it had completely loaded, my events centre on the left sidebar popped up with about 8 notifications saying

"Unlocked Longtime Member! Celebrate another year with Subeta!"

I then checked my account and I have x6 loyalty boxes instead of the 1 I was supposed to recieve?

Yeah I came back from a Hiatus two days ago and thought I should be getting another Loyalty Box (only have had one, been playing for 3 years) but apparently not?

Have you been to this page? If so, you should have at least the achievement. If you got the achievement but not the box, you need to file a ticket. They've been a little glitchy for some people.
