OH you nailed it with that! idk if you're using photoshop, BUT!! my advice is to use the colour balance tool-- adjusting the shadows/highlights can really help with adding depth and definition to colours, and then the vibrance/saturation can help if a colour is too bold after that. ITS ALL SUBTLE TWEAKS P MUCH i've had to do it to some overlays minus da photoshop file before ;; PLUS AS A BONUS it usually keeps the lineart-blackness in tact, too! if you're using a diff program i uNFORTUNATELY HAVE NO MORE ADVICE AIOUFHUIWEGH i do all my editing in old-ish PS ;;7

OK PHEW i was like....if she's using anything else my tips are uSELESS AIOUHUIEHG YEAH THO it's...idk, like i said-- its a bunch of little itty bitty tweaks and touch-up, especially when you have just the flat .png to work with! and if you ever find your lines are getting too coloured looking you can always mask the inside to tweak so it doesn't mess up da BLACK LINES!
