My only issue with this fix is that I have to actually scroll the battle interface in order to see the damage my pet is doing each turn. It would be easier if I could simply scroll down the page rather than having to scroll separately in order to see my opponent again.

I'm pretty confused what you mean to be honest. You'd either be scrolling the battle interface or scrolling the whole page. Either way you have to scroll up again to see your opponent again, so I'm not really understanding what the complaint is.
The difference - and the reason we chose to go with this layout - is that in the old interface, scrolling down would also scroll down the move selection half of the page. In this one, you can scroll down and read the full commentary without your weapon, scroll, and potions leaving your view.

I was wondering why my scrolls were the same as before the changes. Will keep battling till all bugs are taken care of.

For me, the issue with scrolling under the header is that it actually increases the amount of scrolling necessary to viewing important information such as damage. Maybe it's just a matter of preference, but visually speaking it makes more sense to me to have to scroll the entire page to see damage versus scrolling the header. One issue is that it makes it a lot harder to view the amount of damage your pet is dealing per turn, which can be critical information with certain opponents. While having the weapon always remain at the top of the page is nice, it seems a bit confusing.

Quick update for you all. I fixed the bugs half an hour ago. Since then I've been wrangling with our version control to get it to actually use my changes. Let's just say I'm kind of frustrated right now that this is what's causing problems right now. Grr.

But it doesn't really increase the amount of scrolling. You have to scroll anyway. People were complaining that they had to scroll down to see damage, and couldn't see their weapons anymore when they did. Due to the negative feedback we received, I don't see us changing this, sorry.

Yay, seems to be working now! I tried a couple of fights with preselection on and a couple with it off, and I have to say I've grown really attached to the preselection in the past week ^^ I didn't even mind the previous scroll list, but this new one works too (I have my default scroll (OC) on top and OPB freezers below that, so there's not much scrolling).

This change is all around awful. It adds a ton more scrolling, and a ton more clicking. The old system was so much nicer, and I would almost argue perfect.
If you look at the suggestion thread: Easy/Quick Battle Coliseum UI improvements for small battle UI changes, its basically 13 pages of people complaining about how much they hate scrolling, and ways to hack the BC with custom CSS to get rid of as many pictures for less scrolling.

Whats the downside to preselecting a scroll? Its a radio button essentially, if you want a scroll that is not preselected its the exact same number of clicks as if you never had preselection on.
But if you do want to use your default scroll, it is an extra click with every single turn. Really its basically the same thing with weapons, turning pre selection off is only ever adding clicks, never saving them.
