Just wanted to note that this is something a programmer is looking into (along with a few other issues with this feature). :)

Quick update to say that a patch was pushed live for this. Now, when you merge a shop into another, the category IDs for the items from the shop being deleted will be reset. Just be aware that this is -not- retroactive.
